Upon retiring from playing he returned to former club Wigan Athletic to coach within their youth setup before joining another former side, Halifax Town, as assistant manager. Unfortunately he was only at the club for a year before the club went into liquidation and folded in 2008.

After a couple of years out of the game he returned to Wigan Athletic for a second time as coach of their development side until 2018 when the club removed the team from their academy setup.

A few months later Atherton joined National League side Barrow as assistant manager to Ian Evatt and won promotion to League Two in just two seasons at the club.

Off of the back of their success at Barrow the pair joined their current side Bolton Wanderers in July 2020 where they achieved promotion to League One in their first season.
